Probably Metal Gear Solid 2, the opening scene on the tanker is pretty badass. That entire section shows how much of an improvement the game is over MGS1 and the rain effect on the deck still looks good today.

I also want to mention Castlevania: Symphony of the Night.  Replaying the ending of Rondo of Blood as Richter then storming the Castle as Alucard with the awesome soundtrack accompanying you was stunning and made it obvious early on that SotN would be something special.

SotN is a great choice! It was a 2D game alone in a sea of 3D but it somehow managed to stick out and become one of the best games of that generation.
