The cartridges that the Vita uses are also flash memory. Nevertheless some games take up to 2 minutes to load.

I'm not going to lie, this seems like more of a firmware issue than it does a cartridge issue. I bet if Sony cared enough to upgrade the Vita's load times they could have easily. The Nintendo 3DS does not have this problem, and it is running carts as well. I am betting that because of Nintendo's history with using carts and the fact that the current generation does not have a slow read issue, the Switch will not either.
