Their doing great, and Nintendo never ships all that much over what it needs too.

Nintendo actually ships Pokemon in pretty dang high numbers.  It's just far outpacing what X/Y and ORAS did.  I mean, they had a planned 2016 shipment of 10mil.  It's already well over 75% through that and we still have almost an entire month left.
