Obama isn't just a person, he's also the foremost representative of "The American Government". His apology would not be a personal apology, but a "Governmental apology".

Kind of like how, if a CEO of a company makes a decision that harms a lot of people, then gets fired, the new CEO will apologise for what was done, despite not being involved in the decision or being in any way personally at fault.
