Yes.  Here is a link for someone who's modded their PS4, and downloaded games onto the larger drive without issues.

You can also use the Nyko Data Bank, although they say that using drivers larger than 2TB can cause issues with Rest Mode (so maybe this is what this firmware update fixed):
