Oh god the "same class" struggle, I have that same problem and it really sucks but I use some units for the sidequests and other for the story missions, that the best way to utilize all units and develope support between them.

Yeah, I do the same too, though I really wish I could use all my favorites in the main story missions. And now there are just too many characters for me, which I end up leaving some of them behind and underleveled... T_T
