I totally agree with that. That's my biggest gripe with Disney Infinity. I know that it doesn't make sense to have Spiderman shooting Stormtroopers, but games don't have to make sense.
I haven't bought Lego Dimensions yet, but from all of the toys-to-life games that I have played, I have to say that the Skylanders campaigns have also been the most fun.

I almost bought some of the Infinity 2.0 figs because I love Marvel. If there were a Fantastic Four set, I'd collect the figs at the very least. But the Skylander figs looked very intriguing, and I like the fantasy look over sci-fi. But I have no emotional ties to them.
