1. Since there are Ethers and Elixers, moves have PP in this game, so how do we know what number they are at?

PP is only consumed when pressure is applied, moves are infinite unless they hit pressure, when they do hit pressure they automatically go to 0 pp doesn't matter if its a special move or normal move.

2. What is the difference between Pokemon 'Moves' and 'Special Moves'?
(I'm assuming Special Moves are ones that are limited to a specific legendary rather than moves that are special and not physical)
2b) Do Special moves have PP and normal moves do not?

Normal Pokemon moves all have the same base power of 12, they can't cause effects such as stat loss or statuses of any kind without the help of an ability. Special moves are the bigger moves with the weakest one having 20 power and the strongest having 64 (victini is OP). As stated above, Special moves also have PP. In the OP you can see which Pokemon have which special moves and in the third post the power and effects of those special moves can be found.

3. Can we use items as a stack? (3 Rare Candys and 2 xyz items = 2 'items' ?) Can we use items on pokemon we are not voting at all?

You can use up to two different types of items per turn, as stated above counts as 2 items. You can use items on Pokemon that you're not voting for and the Pokemon move and special movve doesn't count as an item, however it does take up one of the two Pokemon you can target that turn. I've used rare candies on Rayquaza without voting for him.

4. Can you target enemies that you are not downvoting? And can you use a move from a pokemon you are not upvoting?

Moves become votes, The Pokemon that is upvoted is the only one that can use moves. You can target other Pokemon you are not downvoting as long as it is not a move you're using.

5. Can we use a move that was learned right away? (Ie. I teach Pokemon Sunny day > Use it right away?)

Yes you can, if you teach a fire type move to a Pokemon and have the money you can use that move right away and still have 1 more item available to use that turn.
