It's not about exclusivity, though.It's just fixing brand perception. If Square sells Tomb Raider or Crystal to Sony since they get to do with games up their alleys.

Teaming up with Sony, while it would do better than with Xbox, would still not be a good thing. Especially after all the flack SE got for teaming up with MS. You don't want to touch that right now. Sony already have their own Uncharted, that doesn't need to compete with another similar game. I'd rather them invest in something totally different in that case. Kojima, for example, was a great move, and it made sense because he needs funds to start up his first project on an AAA scale. They got Street Fighter, and they seem to have some sort of time exclusive deal with FF7 Remake. Keep going with the diversity. And acquiring Tomb Raider is a gamble right now before we know how the game will perform on Steam and PS3/PS4.

Why should it be bad? Tomb Raider is originally a Playstation game. People have connections with it. And ND seems to have the magic touch anyway and the acclaim. They can't seem to make a mistake. Plus a Nate/Lara crossover is more likely if Sony buys Tomb Raider at discount price thanks to its flopping and a higher chance of becoming a dead IP.

Well, because the fanbase for Tomb Raider 2013 was split the way it was. 40% is less than what Sony had, but it's a significant chunk. Franchises can start off on different consoles, and do better on others decades later. Street Fighter started on Nintendo, but have done better on Playstation since. Tomb Raider is still popular on Playstation, but it also has a large following on Xbox. Or it had. We'll see how it goes with Rising when all is said and done.
As for ND, I'd imagine they would be quite busy with The Last of Us 2, because the first one was such a big success that they'd want to focus a lot on the sequel, rather than spend valuable resources on Tomb Raider. Nathan and Lara appearing in the same game would be cool, but there are simpler ways to do that. (Akuma in Tekken 7, Cloud and Ryu in Smash, anything in Kingdom Hearts, etc.)

Kojima is responsible for creating or producing several widely praised new I.P.'s. It's not just Metal Gear he has to his name. Snatcher and Policenauts are two of his creations that were highly praised. Reception for Policenauts:

He was also producer for Zone of the Enders, and director for P.T. which was just a demo, but many people clearly wanted the full game. The fact that it would be called Silent Hills was not reflected in the demo that people got excited about.
So basically, he's created a lot of good things from scratch, and he has yet to disappoint in that regard, similar to how you described Naughty Dog. Sony are also apparently interested in new I.P's as of late, with games like Bloodborne, The Last of Us, Horizon Zero Dawn, Detroit, Until Dawn, No Man's Sky, etc being backed in recent times, so a new I.P. from Kojima will be highly anticipated. They've probably agreed on a timeframe for his next game in the contract. It's not like Sony are in a rush to get the game out though, as they have games coming out the floodgates next year and beyond from tons of third party developers.
