What on earth are you talking about?  These same issues are on every version, including PC.

On topic, relative to the PC patch that just came out, it does break many mods.  Not texture replacements, those are still there, but mods that add functions.  I was reading about one guy who used a mod to get around the settlement limit; when he started up the game after the patch, he found out that all his post-mod settlement additions were gone.  Ouch.  That must have been a horrible feeling.  However, there are workarounds and he was able to revert back using those and a save file from when they were in place.

Of course, mods right now are using unsanctioned methods since the offcial mod kit isn't out yet.  That's why I've been using on a select few low-impact mods (mainly retextures) and one performance improvement mod.

Just wanted to add that while the latest update has broken some mods, that isn't to say they will be broken forever =P. (not arguing against what you said btw).
