It's a fairly simple equation. Nintendo sold consoles for profit, made money off third party games, and made loads of money off first party games. Keep in mind back then a game like Mario 64 could be made with 15-20 employees and likely brought in revenues of let's say 500 million.  It wasn't untilthe 3ds price cut combined with Wiiu did nintendo sell hardware at a loss unless i'm incorrect on this.
