My guess is that PS4 goes through its shipments much faster than other consoles. So there probably weren't that many PS4s out in the wild when Sony announced its ~29 million shipped number. (And even this guess is based of my assumption that VGChartz weights the data they get so that it's more in line with sales/shipment/NPD numbers. Weights are used constantly by survey firms in a similar manner).
VGChartz was more bullish about PS4s numbers in 2014, which resulted in it being significantly overtracked by the end of the year. The PS4 is just hard to track. But at least we have something to compare it to, unlike the Xbox One.
