My main issue is if they share the same software, what incentive is there to get both? What if people are just fine with owning one of the 2?

The incentive to buy both doesn't matter as much. It's the insentive to buy either that is important to Nintendo. You will see examples in the software to incentivize people owning both. If you thought the Amiibo paywall was bad, this will be worse, and it will be for almost everything, especially when it comes to first party titles.

If it's going to be worse that amiibo, that doesn't sound like a very good future with Ninten...? How is this a good thing?

It's hard to imagine that this will be worse. Buying first party software should enable the use on both devices, but certain features or extras could only be available on one of the devices. Feeling forced to buy a device you never wanted comes at a high price, but unlike amiibos which keep growing in numbers, it would be a one-time investment.

But it has to be said that the strategy of having software shared between devices is meant to make the hardware purchase less of an obstacle. Making notable features exclusive to one device for no good reason would stand in conflict with the purpose of the new strategy, so it isn't likely that we'll see a "worse than amiibo" future.

I figured owning both would come to certain games just particularly being a better fit to a console or a handheld, such as Smash Bros on the console, and Pokemon on handheld.
