There seem to be more reviews for the PS4 though, so it's not the same sample.

I understand that but most multiplats get an higher score on the XB1 for the same game even thought the PS4 version tends to run slightly better. If this happens then the system is broken.

But every sane person knows metacritic is broken. At least they added a feature that you need at least 7 reviews now to be eligable, they should probably raise it though. Especially the Vita gets a lot of high scoring games because only a few fansites review those games/ports. 89% seems to high for what I've seen of Fallout 4 though.
