Miyamoto probably had the same mentality Hideo Kojima had when creating Metal Gear. He probably felt it would be best if James Bond would try to avoid confrontations. In some ways, this would make sense for a secret agent. In other ways, not so much since even though James Bond does get the job done, he is still the world's worst secret agent.

 Also, could there be a chance that they mistranslated what Miyamoto was trying to say? The Metroid Prime team did that and almost left a crucial part of the game out. Miyamoto told them that Samus should have a bug's head. They thought he literally meant that so that artist's started sketching Samus with a bug's head. It wasn't until later they realized that he meant to say that the player should have the ability to change what Samus gets to see through her visor.

It's also interesting to know that Goldeneye was originally going to be just as violent as Perfect Dark. I'm guessing because of Goldeneye's sales, NIntendo didn't seem to have a problem with the violence in Perfect Dark.
