You make some fair points. I really enjoyed the Metroid Prime trilogy, but there's always those quirks in a game which can make it less-than-perfect.

Metroid Prime 2 definitely had the most issues in my mind, and you pointed them out as well: Having beam ammo was silly, since it meant you would almost never use the Light/Dark/Annihilator beams unless absolutely necessary, since it was safer to use your infinite-ammo Power Beam. And while I liked the Light/Dark worlds, those annoying blockages required a whole lot of backtracking just to get to a portal to get to another portal so you could progress further.
