For me it's Metroid Prime 2. I know the game isn't creepy or anything, but exploring Dark Aether at midnight with no lights on created a great atmosphere for me to enjoy.
The Valhalla spaceship in Prime 3 also had a great "creepy" atmosphere/mood. I like how they went into detail on how the space pirates & GF troopers died. One even has a blade in his gut. Or the bodies that disintegrate when you touch them. That's when you know there are metroids. :p
And now we have chibi GF troopers. Sigh...
