Then you're not in favor of gay marriage. You can not say that gay couples should have the legal right to marry while also saying that gay marriage should be left to the discretion of individual clerks.
It's like saying, I support desegregation, but I also think that a teacher should have the right to say no to teaching a black student if they so choose.
