This may sound weird but I think call of duty zombies has a convoluted yet intriguing story. I say this because the zombie storyline does not fall within one game, but rather with most of treyarch's call of duty games (world at war and black ops 1-3).
The story interconnects every single map that on the surface, doesn't really have depth to them. But, if you dig deep enough and perform the ridiculously unintuitive crazy easter eggs, bits of the story begin revealing themselves.
A story involving 4 different warriors of different nationalities, who are trapped in a cycle due to time travel, forced to work together against the zombies (created by one of the warriors who is also a scientist) who fall under the control of the daughter of a different scientist. Seeing as how this is a small part of the story, it's easy to say there is a lot to take in and that all of this seems convoluted, but after watching/reading the story unfold in each map, it is actually a great tale
