Actually, it does make sense for them to skip a 3DS version. They're trying to revive the console market in Japan. Increasing that install base ensures that future titles in Dragon Quest, Final Fantasy, or entirely new IPs have a decent base. DQ11 could sell fantastically on 3DS for short term profit, but Square-Enix is very concerned about the long-term here. They're a diverse company and putting all your eggs in one basket is a bad move. It's better to hedge and take multiple paths rather than one viable one.
