A more powerful chip. The Tegra 3 was already outdated at release (Tegra 4 was already released and the Tegra K1 was almost ready, too) and too weak for some things, especially emulation
Also, a small cartridge slot might be nice for physical game releases (additional to the SD card Slot). Would also give the console more visibility in shops
And less problems with their controller. I was lucky and had no problems (in fact, I love it's design, it's big enugh for my big hands unlike most other controllers out there), but many reported having their buttons locking down or similar problems.
