The one thing that was changed that I really disliked was leaving out the option of using other party members with their abilities, specially that guy that could use a gun and could turn the game into third-person mode, I think.
Apart from that, the rest were little pieces of a story in a bigger storyline we never got to see unfold and may never know to allow a proper comparison between what we got and what we could have had if Nomura had stayed.
Nomura could spill the beans on what was really intended though, who knows?
