Maybe an odd choice, but I loved the Doc Robot battles in Mega Man 3. Basically fighting all the MM2 robot masters again made me really happy for some reason, left an impression.
I think every boss from the original Devil May Cry belongs on my list.
The 'ultimate being' from Parasite Eve.
Mutoid Man from Smash TV. Blasting that guy apart was badass as a kid.
All the bosses and minibosses from Contra 3.
Kefka (Final Fantasy 6), the final boss of 10, the Butcher (original Diablo), the giant mech boxing match in Rocket Knight Adventures...gotta be more...
