I usually pick male. One reason is to avoid confusion in online games. Generally though I'm just more comfortable being a dude, I think I'd be a bit distracted if I was a chick.
There are exceptions. One of my playthroughs of Fire Emblem Awakening was with female Robin, mainly so I could see some of the other supports.
