Because there is a limit to the amount of money they can make on handhelds. That's why it's also necessary to invest in new markets, even if they bring in less money.
If Nintendo doubled their production of software for the 3DS it wouldn't mean that it would have 80 million hardware sold by now. There comes a point where the added investments don't bring in enough revenue anymore.
I'm sure Nintendo's research team have actual numbers to back this sort of stuff up.
