The first two Paper Mario games had some great dialogue.

Kid Icarus: Uprising has some truly funny moments.

Some of the characters in Fire Emblem: Awakening are comedy gold, especially the support conversations between them and some of the voice-acted clips. One of my favorite moments is Cervantes, whose battle cry is: (voice-acted) "See how my mustache blows in the wind!"

I also found myself laughing a lot in Xenoblade Chronicles at the party member interactions in cutscenes and during/after battles. These are a few of my favorites (most involve Reyn or Riki):

Reyn: "See Sharla? Brawn IS better than brains!"
Sharla: "Oh no, I can't let that one go!"
Melia: "The head! Shoot him in the head!"
Reyn: "What?! What did I say?!"

Reyn: "You can't make a rainbow without Reyn!"
Melia: "Dunban, you need to talk to Reyn"
Dunban: "No, let's just pretend it didn't happen."

Riki: "Sidekicks, try hard!"
Reyn: "What, who are you calling sidekicks?"
Riki: "Don't see anyone else, must be you."

There's so many other great lines in that game.
