That sucks dude! I would suggest a "save editor" for Pokemon but they dont really work all that well with the 3ds version so your out of luck :/
I do say keep that save file cause in the future, a save editor for X&Y/Oras will be compatible but yea, until then, idk any other way really! I guess in the future, get Pokemon bank loll
