FF VI easily. The bad guy actually destroys the world, ascends and your ragtag group has to put the pieces back together... somehow. You could of course choose not to do so since it was not linear at all, and could do your own thing and take that clown down! Also, that moment when you are officially powerful enough to take down a Guardian Tank... YESSS!
