Honestly they all have made important contributions, with Bioshock being one of the most important recent examples. I think in terms of politically charged storytelling, the MGS series has outdone any other.

MGS and Silent Hill are my favorite series, and what is their strongest asset? Storytelling. Much of MGS's story touches on Illuminatist theory as well as real world issues that are culturally relevant. While people can argue the skill of Kojima's storytelling style, he's definitely got something powerful, if you can separate the fantasy from the prophetic meat.
