For me I'd say Super Mario Galaxy and Super Mario Galaxy 2, the level design is so great, the boss battles, music and graphics are fantastic, everything is excellent, both games are really fun. Other games that I'd like to mention are Chrono Trigger (great story, battle system, soundtrack, characters, pacing, everything is really well done), The Legend of Zelda: Ocarina of Time (incredible level/dungeons design, fantastic pacing, charming story, amazing boss battles, my favorite is Twinrova, side content, memorable soundtrack) and A Link to the Past (again, great dungeons, boss battles, soundtrack, side content, pacing)
