I've only played a few SMT titles (never played Persona, though I have P3 and P4), but I'd say the best game to start with would be SMT: Devil Survivor. It's a spinoff (like Persona technically), but it's a tactical RPG instead of a strictly turn-based one. It's still quite a bit different from FE, in that combat is basically turn-based, but you're still controlling a group of characters on a grid-based map, so it might be a good entry point if you're used to SRPGs.
Both games are on the DS, but the first game has been remade for 3DS, with some extra content, so you'd be best choosing that if money isn't an issue.
