Plot holes in games? (SPOILERS)

There's a lot to write about this, but basically if you analyze the story, it seems like it was Jenova controlling everything, and not Sephiroth. I think somewhere along the development they decided to make Sephiroth the main villain instead, but didn't rewrite the story entierly, which left a lot of plot holes that just don't make sense if it's Sephiroth doing these things.

I wouldn't say that was a plot hole, I thought that was the plot. Sephiroth was just the personal touch and while he lived so did Jenova.
