Yup. Though I've seen people try to explain some stuff, which seems they're pulling out alot of stuff not in the game to plug those holes.
But hey, I've got some questions about it.
What hard evidence do the police really have on Ethan carter to justify openeng fire on an unarmed man at a warehouse? From the looks of it, all they had was hearsay from his wife, who was distressed over losing her son and they weren't together anymore. I mean I'd honestly like to know what sort of hard evidence do they really have on the guy? He had no motive really, and I doubt they could really take anything said from his wife as gospel given the fact that she may still blame him for the loss of their first son. And even before that, that relationship didn't even seem that great.
Also, can the police issue a warrant for your arrest, and then have the media say you ARE the killer(not that you COULD be or may be in connection with) on national TV without said concrete evidence and being charged?
If police see a vehicle speeding towards a road block and have not identified who is inside the car or got in touch with their superiors, do they really have the authority to open fire on said vehicle, on a crowded highway?
If your child is killed...why would you withold crucial pieces of evidence from the police? Old man in store did this. And even if he did give it to the police....do they really give back evidence in an open case? How come people are being obstinate asses and tight lipped, but conveniently something happens at that time, and I help you out and suddenly you spill the beans? How come that happened twice. Did Shelby set it up? How did he know these people would react that way?
Why would he wake up to origami models? The killer was following him around? He subconsciously made them? Drowning bodies??
Why don't the main characters use an umbrella? Surely pneumonia exists in Heavy rain's world. It may be a metaphor for something...but it seems pretty silly silly and makes the characters come off a bit inhuman imo. Doesn't help that the dialogue, acting and animation adds to that opinion.

Yeah the game was suposed to have 3 dlc explaining some stuff.In the end it only had one.
Plus they cut some content like the dreams ethan had during the blackouts which would explain why he woke up with origamis in his hand.

Well I see rumors of a PS4 version being done, so hopefully they'll include that stuff.
Also, yeah if you see a thread called "Plot holes in Games", it's sort of implied that there would be spoilers in it right?
