First theory is the the movies have negatively been impacting the comic book for years. The earlier Fantastic Four movies were panned critically and had really high drop off rates for their audiences. The new movie that was announced has been met with relatively negative press (most of which is based off of casting along. Ugh I hate Miles Teller).  Marvel seems to have regained the licensing of their other series that have either ended or were critically panned (Daredevil, The Punisher, Ghost Rider and Blade). 

Also, with Guardians of the Galaxy being a surprise hit, Marvel is shifting what little focus they had on Fantastic Four to Guardians instead (as can be seen with the recently announced Guardians of the Galaxy TV show coming to Disney XD). 

The other theory I have is that Marvel could easily be doing this in an attempt to regain control over the franchise. If they kill off the Fantastic Four comic book and blame it on Fox, then it outrage hardcore Fantastic Four fans enough to make them not want to see the movie. When the movie performs poorly, Fox will lose interest in keeping the franchise and sell the rights back to Marvel. During which time, Marvel will reboot the franchise and make it their own again. The joys of being owned by Disney is you have the ability to be as underhanded as possible while making it seem like it's someone elses fault. :) 

The negative effect is kind of sad. You would think that because of the films, sales of the comic would go up but generally, that it's the case. They make loads of merchandise but comic sales aren't increasing like they want. You are right on the casting thing, the idea that if I mention things I get labled as racist yet they'd never do the same to Luke Cage... 

Second theory is good though but I do not think it will stay gone for long. We know how the comic industry works and it's a case of relaunch and revamp every few years. Steve Rogers was dead for only 2 (real time). Peter Parker's change was met with pretty must distaste but they all come back in the end.
