They own it. Don't let the multi-company parternship fool you.
1/3 belongs to Nintendo, 1/3 belongs to Gamefreak, and 1/3 belongs to the Pokemon company. Nintendo owns 54% of Gamefreak and majority stock in the Pokemon company as well.
