Ike does have a special sword, yes. I believe it was what enabled him to hurt her. 

And Chaos is a good guy because having chaos may be bad, but without Chaos, the world would be worse. She's a pretty cool girl. As for Order, she was so fed up with all the war going on, she told the people that she was going to go to sleep for a thousand years, and if the peace was broken before then, she would kill everyone. So some people used that to their advantage, and created war.
