Could all those powers prevent Samus from being defeated by Mario in any SSB game? Well if Mario can easily beat Samus in any SSB game, your argument really becomes weak.

Smash Bros (as is the nature of fighting games) obviously adjusts the power levels in an attempt to 'balance' the roster. All-Stars is no different. If you want to compare the two rosters in terms of their fighting game abilities, it will be a draw, because the roster will be balanced.

That's boring. It makes more sense to compare them in terms of their canonical powers from their own games. Or does Kratos really have such a hard time defeating Fat Princess and Parappa?

Another reason I don't support using their Smash/All-Star appearances as references is because these games tend to give their characters strange abilities for the sake of broadening their moveset. Something like Link's final smash has no direct relationship to anything he does in his own games. Of course we'll make an exception for characters who have little or nothing to draw upon from their actual series (such as Captain Falcon), but for most I think it's more reasonable to consider their canonical appearances instead.
