Except Samus will be shooting and running at supersonic speeds. Something that Ratchet never fought or can see. Ratchet trying to use the groovitron when Samus approaches speeds that he can't comprehend. It takes one second for her to travel 343 meters(which is a longer distance than the groovitron's). How long do you think it will take to cross groovitrons short range? Ratchet has never fought on ground against someone who can reach super sonic speeds. Same goes for Sonic since he goes at a faster speed than Samus which Ratchet would need an even faster reaction time. Probably the only reason why the groovitron wasn't destroyed was because no goon ever shot at it. Do you ever see any enemy shoot at it? Even if it was indestructible, it can be frozen, its circuitry can be fried with electricity, or Dark Pit or Pit can cover it with the move darkness Darkness while Samus can switch her visor to infrarred or x-ray and kill people while everyone is blinded by darkness.

I don't see how Fred will stop Sonic. Honestly, Sonic has faced bigger threats such as Dark Gaia, Chaos who flooded the entire world, or Solaris who was destroying the universe. Same goes with Samus who faced so many large threats. Sonic's chaos control can teleport him out of the dimension anyway as I said before.

I respectfully disagree that Ratchet would beat Samus. But lets say he somehow does. He would still be too late for Link, Zelda, and Ganondorf making the wish on the triforce or Shulk using the monado to make PS-All Stars erased from existance.

Enemies can't attack while in the Mag-Net. They're being shocked by it. The video says:

"The ionized orbs will imprison the poor goon in a deadly web of electricity, giving you a supreme tactical advantage."

She won't get to do anything while trapped. She can only pray Fred goes on quick and painless.

Samus and Sonic might be insanely fast, but even with all that speed, Jak can freeze time. They can reach Mach 3 or 4, but when time is stopped, time is stopped. With the time frozen and his Dark Eco powers, he can rip Sonic to shreds like paper. Jak can wear down Samus while the time is frozen, enough to make her vulnerable to any attack Ratchet makes, like The Groovitron, The Mag-Net Cannon, The Rift Ripper 5000, the RYNO V, or a combination. 

Well, if one Groovitron is destroyed, Ratchet can always deploy another one. If it gets frozen, Ratchet can throw another one. And if both of them try to freeze it from a short range, they got another thing coming. Of course, Ratchet won't throw Groovitrons like a madman, but only when he needs it. 

I'll have to give it back at you and respectfully disagree on why samus and the sb would beat Ratchet and the All-Stars.

Shocking isn't a new experience for Samus. Like I said before, multi-terawatt amount of electricity does low damage to her. How much is multi-terrawatts? Well, to give you an idea the total power used by humans in 2006 world wide is 16 terawatts(16 trillion watts). Yet, the volt-driver is easily capable of shooting terawatts easily. Really, shocking won't stop Samus from shooting.

Jak isn't the only one that can stop time. Toon Link with the Phantom sword can stop time and Sonic himself can stop or slow time with chaos control. And really, Jak isn't going to hurt Sonic anytime soon.

Then that renders the groovitron useless as it will get constantly destroyed when it comes out. Also, Samus here can jump for an infinite amount of times thanks to the space jump, she can literally shoot down shots in the air while Ratchet would have the disadvantage of having to shoot upward.
