Well, as a teacher, I can say that kids saying bless you after somebody sneezes can be a distraction. Especially if they are yelling it from across the room, which is often the case. Its not really a distraction for any religous reasons, just distracts from what the teacher is doing/saying.
however, I do have to say that if the teacher is trying to stop students from saying it, and even going so far as to hand out in school suspension because of it, the the teacher is way over the line and has some of the poorest classrom management skills that I have ever heard of...
