When you check out news.xbox.com you can see that Microsoft is listed as the publisher with just Crystal Dynamics being the Developer and no mention of Square Enix. This would indicate that Square Enix was on the ropes about funding a sequel to the reboot and MIcrosoft came along and made it an easy decision for them by covering all the up front costs and over head. This is less about Microsoft killing Tomb Raider and more about how it might actually be saving the series.


Actually, it's already been found that the listing of Microsoft as "publisher" was in error.  No matter how you want to spin this, it's NOT good news for gamers.  It's good for XB1 owners, that's it.  It's not going to move hardware, it's not going to change the (failing) trajectory of the XB1...it's just a dick move by a company with more money than talent.
