Skyward sword had probably the longest tutorial of any zelda game(though TP was also long). It has the most hand holding of any zelda game, and was the most linear. The motion controls were neat, except for the part that at best they worked 90% of the time. The bosses(with a couple exceptions) were just terrible...nothing else needs to be said. However, SS had probably the best puzzles of any zelda game, and had one of the best stories.
Anyways, there are other reasons, but those are the big reasons why people do not prefer skyward sword. I personally really enjoyed Skyward Sword, but looking back, it had some very obvious flaws that were non existent in previous zelda games.
