Logically to keep things relatively the same, Bandai Namco would be the best choice, they have the cash the Capcom properties would remain 3rd party.
In my mind, however, part of me really wants a three way merger with Nintendo, Sega (who now own Atlus) and Capcom. Both Sonic and Mega Man promoted from guest to full time roster member of Smash bros, a Shin Megami Tensei style action spin off either in the vein of Resident Evil or if need be Devil May Cry action, and I would hope so much more.
Oh the wonders such a union could bring to the world...
