For Resident Evil, I think Nintendo's QA is all that is needed. A new RE game that makes use of Wii U hardware and has the kind of art direction skill that Nintendo is renowned for (think Metroid, not Mario), along with a stronger story, would do gangbusters.

For Mega Man, the first step is to revitalise the franchise. I say something akin to NSMB would be in order (not in style but in concept). Something that re-establishes Mega Man as a 2D platformer by updating the classic gameplay from 2 and 3 to a more modern visual design. This would be best on Wii U. The second step is then to move into 3D, where something like 3D Land would be a great move - the 3D depth perception would assist in making the 2D gameplay transition into 3D without making it dramatically harder to play.

Finally, a crossover title would be the order of the day - Mega Man + Mario, perhaps, or Mega Man + Metroid.
