Metroid's story always kind of ranged from non-existant to bland, to just plain sucking. The only difference between Other M and the Prime games is that Prime is super overrated and Other M was just called out for what Metroid was. Prime's story is even worse and more boring than Other M.

Other M in no way, shape or form representative of what the Metroid series is. Metroid has great music, good enough story, exploration, and upgrades that you get and use freely, and each Metroid game feels unique in it's own way. Other M is none of those, the music is plain and mostly recycled, the story is terrible, no exploration whatsoever (even the linear Metroid 2 and Metroid Fusion had more than Other M for crying out loud), getting upgrades didn't feel like an accomplishment due to Samus being controlled by Adam's orders, and the game is plain unoriginal, I don't even think it has 1 original boss (haven't played it in a while, so I'm not sure) and copies everything from past Metroid games, from the orange rings, to the bosses, to the freaking music.

The "overrated" Prime you speak of has all those things. It has great memorable and original music, it has a great-good enough story (how you came to the conclusion that a generic "federation is secretly evil" type of story is better than one where you had to hunt down the most powerful metroid in the universe is beyond me), the game is pure exploration, has plenty of upgrades, including new ones, and is unique in the sense that it was the first 3D and first person Metroid, introduced scanning, and other things.

TLDR: Prime >>>>>>>>>>>> Other M
