The package does not include MGS3: Subsistence's second disc, so you don't get the (now defunct) MGO nor MGS1/2.
As for the main discs form MGS2/3, I'm not sure if they come with just the Substance/Subsistence versions of the actual game, or whether they come with the other extra features as well.
