There are tons of puzzles in Ys, especially the newer titles. Memories of Celceta has tons of characters to chat to, some of which will even ask for your help in doing something. There were minigames like the mining minigame and the treasure hunt minigame. In Ys, the bosses do require strategy, you have to hit them at their weak point or use a certain item to beat them. The dungeons also have tons of puzzles. Enemies aern't everywhere in Zelda? OK, Ys has tons more, but in games like ALttP and ALBW there are enemies everywhere, which usually require just slashing your sword repeteadly to beat. The dungeons in Ys take about as long, if not longer, to beat than the Zelda ones, and the bosses are harder. I don't know how much of the recent Ys titles you've played, but I can tell you that the're not nearly as dumbed down as you make them sound.
