Aw man the musical hits in Wind Waker are so good, especially with the Mini-Boss theme. Speaking of Skyward Sword, probably one of my favorite little details in any game is the scene when you are about to enter a dungeon and it plays a small tune and shows Link's expression before he walks downstairs. They really put Link's courage and determination on display.
