Underlined the important parts. You said yourself "home console", I was comparing home console versions. If we're including Peace Walker, then that sold far in excess of 500k in Japan. But it's on a handheld so I thought we weren't counting it.
As for Rising... really? It's a spinoff not developed by the original team; featuring one of the most disliked characters in the Metal Gear universe. I don't see why you'd be expecting it to sell like the mainline titles.
So again, I don't really see the point you're getting at to say that Metal Gear is losing popularity in Japan. The last numbers we had for it, it sold just as well as ever.
And just to further hammer the point home, I prepared another example. Grand Theft Auto. Last home console entry we had from that was also in 2008, which sold 420k on the PS3.
Then we had a spin-off (ish) which sold 130k and some PSP entries which didn't really make a dent in the sales charts (240k and 160k respectively).

Nonsense. Grand Theft Auto 5 released and eclipsed the sales of GTAIV in just two weeks, and has become by far the highest selling GTA game in Japan (560k at the time of posting).
Maybe Phantom Pain will sell less in Japan. But there has been no evidence of the series declining on the evidence we've had so far. The lack of a mainline entry since 2008 shouldn't really be evidence of anything (unless we count Peace Walker in our comparisons, in which case the series has actually been growing in recent years).
