The Legend of Zelda (NES) and A Link to the Past (SNES) are my two favorite video games of all time.
The original Zelda on NES, I feel, is the best game ever for its time (and it still plays beautifully IMO). However, A Link to the Past is the best overall package as it wonderfully expanded on everything great about the original.
Regarding the polygonal games I'd probably give it to Ocarina, but Majora's Mask is a very, very close second.
