Pretty sure it was initially meant to be an HD game not Vita before being moved to the 3DS.  Like I said, it seems more likely that the exclusivity deal and support played more of a role than 3D.  Also I am sure they want to reach more people, but I'd imagine that is because the initial release has only done 94k, and less that people just have to play this classic game.
